Two things I can't seem to get rid of

I've adjusted the chain ring size to (46) and (30) for a double, however it appears there are chain rings on the non drive side of original (53/39) size. I'm sure there's an easy way to get rid of that but I can't seem to figure it out.

The second thing I'm having an issue with getting rid of are the original STI shifters. I've "included tektro brake levers" and I've changed the shifters to downtube but the original brifters have not seemed to go away.

Unintentional use of the snapshot tool

It sounds like you've unintentionally applied the snapshot tool. That's described at: bikecad.ca/snapshot. You can remove the image permanently by selecting File >> Remove photo.
