correcting tube end points?

The back of the top tube and the bottom of the seat tube are too low. The seat tube is extending below the Bottom Bracket, an the top tube is connecting halfway down the seat tube. How do I raise these points to where I want them?

That is one crazy looking bike you're modeling John-Michael. There are two issues to resolve. The first is getting your seat tube to connect to the chain stays. There's info on that here. Next, to shift the top tube up the seat tube, reduce the amount by which the top of your seat tube extends above the top tube by reducing the dimension I've highlighted with the red arrow. Since you're controlling your seat tube length by a center to center measurement, you'll also have to increase your seat tube center to center measurement to make your seat tube a little longer.

Note that if you were to switch to a center to top seat tube measurement prior to changing the seat tube extension measurement, then the seat tube would remain at its current length and the top tube would just slide up the seat tube when a smaller value is input for the seat tube extension.

In order to miter the seat tube to the chain stays, you'll have to make the chain stay a wishbone chain stay.
